I'm not sure why ship to ship combat would change it, unless it became an exploit or something. In any case, I'm confident we'll handle any issues that arise.
Also, again, we will move, add, subtract, alter the destinations, and more of the teleporters as they are tested in beta and then later after launch as more and more people acquire ships, flying mounts, etc. The whole premise is that these ancient artifacts are unpredictable, known to appear, disappear, move, move you somewhere else. I would say it like Stagate: SG1 dialing the DHD by random, that would be far too extreme, but at the same time total predictability? Nah. Not always. Another analogy would be Star Wars as the ancient days where they were mapping out hyperspace corridors -- quite an adventure at first
Even as we add more ocean content, however (underwater areas, more islands, continents, etc. you're still going to want to travel from point a to point b at times, as opposed to exploring. This is what the teleporters are for -- to expedite travel when going from point a to point be is your desire. They won't diminish exploration at all. In fact, if all you do is use them to get as quickly from, say, Qalia to Thesra, all of the time, you are going to miss out on a LOT of content, both at launch and even more so as we expand the world.
